Pet Stain Enzyme Treatment Protocol
Why this matters
Cat and dog urine is the most chemistry sensitive job a carpet cleaner takes. Urea hydrolyzes to ammonia within hours of deposition and creates an alkaline salt that bonds to the fiber, the cushion, and often the subfloor. Surface cleaning with hot water extraction visibly improves the spot, then 48 hours later the customer calls because the odor came back. The reason: urine penetrates the depth of the carpet system (face fiber, primary backing, secondary backing, cushion, subfloor), and only the top layer was treated. Enzyme chemistry is the right answer when applied correctly with adequate dwell. Done wrong it is no better than detergent. This protocol covers the correct approach for the most common scenarios.
Enzyme chemistry basics
Enzymes are catalysts (proteins) that break specific organic molecules into smaller fragments that bacteria can consume. Pet urine treatment enzymes target uric acid crystals, which are the source of the chronic odor (the ammonia smell from fresh urine is gone within days; the uric acid crystals persist for years and re activate every time humidity rises).
Important properties:
- Enzymes are temperature sensitive. Most pet urine enzymes are optimal at 70 to 90 deg F. They denature above 130 deg F. NEVER apply at truck mount wand heat; apply cold by pump up sprayer, let dwell, then extract with rinse at lower temperature.
- Enzymes are pH sensitive. Most pet urine enzyme blends work in the pH 6 to 8 range. Alkaline pre-spray applied before enzyme can lock in the urine; acid spotters applied after enzyme can deactivate the enzyme.
- Enzymes need time. Minimum effective dwell is several hours; complete enzymatic action takes 24 to 72 hours under sealed plastic covering.
- Enzymes need moisture. Dry crystal cannot be broken by enzyme that cannot reach it. The treatment must reach the depth where the urine sits.
Severity assessment
Before chemistry choice, identify the severity:

Use a UV light (385 nm wavelength) in a darkened room to map every contamination spot. Urine fluoresces under UV. Mark every spot with chalk or tape. Customers often see only 30% of the actual contamination.
Use a moisture meter (pin meter rated for carpet and pad) at each spot to measure penetration. Readings drive whether you can treat in place or whether the pad must come up.
Procedure by severity
Surface only (less than 24 hours)
- Blot the area with white towel, working from outside in. Do not rub.
- Apply enzyme product at label dilution by pump up sprayer; saturate the area down to the backing. Use the same volume of enzyme as the original urine deposit, roughly 2 to 3 times the visible wet area at the surface.
- Cover with plastic sheeting for 4 to 6 hours minimum.
- Extract with cool to warm (under 100 deg F) clean water rinse.
- Dry with air mover.
- Re inspect with UV; treat any residual fluorescence.
Moderate (older spots, slight odor)
- Pre vacuum.
- Identify and mark all spots with UV.
- Apply enzyme product at the spot, saturating to the backing. For moderate spots, allow 8 to 12 hours under plastic.
- Cool water extraction rinse with mild acid rinse (pH 4 to 6) to neutralize any residual alkaline urea breakdown salt.
- Dry with air mover; verify dry to backing with moisture meter.
- Re inspect UV at 24 hours; spot retreat as needed.
Heavy (strong odor, backing penetration)
- Pre vacuum.
- Identify and mark all spots.
- Pull a carpet corner to inspect pad. If pad is visibly yellow and saturated, replacement is required for full odor remediation. Continued treatment of contaminated pad in place yields temporary results.
- If pad will be replaced: cut, remove, dispose. Treat subfloor with enzyme; allow 24 hours covered. Seal subfloor with pigmented shellac sealer (BIN type) after dry to lock in any residual odor.
- Install new pad.
- Treat carpet from underside before reinstall: enzyme application, cover, dwell.
- Reinstall, then treat from face: enzyme, dwell, extraction rinse.
- Verify with UV and odor check at 72 hours.
Saturation (subfloor involvement, repeat events)
This is a partial restoration job. Honest customer communication: full odor removal at this severity typically requires carpet and pad replacement plus subfloor sealing. Treatment in place can reduce intensity but rarely eliminates it. Estimate accordingly.
Common mistakes that void the treatment
- Applying enzyme through hot water at the truck mount wand: enzyme denatures, no activity
- Applying enzyme over a high alkaline pre-spray: alkaline locks in the urine and inhibits the enzyme
- Applying enzyme without saturating to the depth of the urine: surface treated, depth still active
- Skipping the dwell: enzymes are catalysts that need contact time, not contact moment
- Skipping the rinse: enzyme residue plus dead bacteria becomes a food source for fresh microbial activity
- Treating saturated pad in place and promising full odor removal: physical contamination remains, odor returns
Customer expectation setting
Pet odor work is the most likely job to generate a callback. Set expectations clearly in writing before starting:
- Estimate scope (in place treatment vs pad pull and treat vs pad and subfloor restoration)
- Number of expected treatments (heavy contamination often requires two or three rounds)
- Realistic outcome (substantial improvement vs complete elimination; complete elimination requires removing the contaminated materials)
- Dry time and reoccupy time
- Warranty terms (most contractors do not warrant pet odor work; some warrant a follow up treatment within 30 days)
Take photos before, during, and after every treatment for the file.
